Stone Town gives you a sense of place, the spice trade history, the carved doors, the call to prayer from a dozen minarets at sunset. Two nights is exactly enough.
3. Then move to the beach
Then move to the beach. The northern coast (Nungwi, Kendwa) has reliable swimmable water at all tides. The east coast is quieter and more dramatic, but tides are extreme.
4. Don't try to see everything
Don't try to see everything. Zanzibar honeymoons are for doing very little, beautifully.
